Not shifting gears

So I replaced my shift shaft seal and put everything back the right way, aligned the shifter with the marking on the shift rod. However I may have pushed the shift rod into the engine (possibly) Also the bike doesn't shift up or down now Even when clutch is pulled in, feels like there is load on the transmission
