My friend had the same issue. He tried o-rings but they did not hold up. He ended up putting the progressive rear spring in and without preload it is better than stock at max preload.

It is fine. Search Youtube for "how a motorcycle transmission works". The clutch takes the drive pressure off the input shaft to make it easier for the spline drive dogs to engage with a gear. As you discovered, as long as there isn't drive pressure on the gear, you can shift without the clutch. Some caution is warranted though, transmission work is expensive.
